1.0c seems a lot more stable so far in MP (no crashes when the suspect gets out of the car), however everytime I press the o button in game I spawn a coffee cup, even during chat. Is there any way to disable it?

Why would you ever want to disable the glorious coffee? :P On a more serious note: I am not sure it is possible.

The ini has not been updated and as such is missing new settings (those are logged as warning to tell you what's available to set up). The settings for the checkpoint are:

CheckpointControlRotate // The key to trigger rotating during a checkpoint control setup.
CheckpointControlStart
CheckpointControlUp
CheckpointControlDown
CheckpointControlLeft
CheckpointControlRight
CheckpointControlConfirm

Yes, as with all keys, there can be a modifier.

Oh nice I was looking for rotation. And is there any way to use a different car? Or let's say I spawn the checkpoint and if I delete the car it came with, will that affect traffic?

No, unfortunately you cannot change the car that is used at the moment. I wouldn't recommend deleting it, that will probably cause an error.
