In the latest version of simple trainer, was the disable keybindings button removed or am I just going blind??

You are probably going blind.

Apparently even though I've selected & saved the option the phone is still coming up.

For the phone you mean contacts call you? or what you mean?

I mean whenever I press up on the Dpad or the up arrow on the keyboard the phone still comes up; this didn't happen with the keybinds disabled prior to the update

I think this is a bug for last update

The cellphone coming up has nothing to do with Simple Trainer.. it is to do with GTA V itself. It is a normal GTA V thing, and has configurable keybinds within the settings portion of the pause menu.

I've got it fixed
