How to modify lightbar textures?

For the current mod I'm working on, it requires me to modify the RX2700 so that it has a clear top, like below:

So, I tried making that part transparent on the texture like so:

But the lightbar turned out like so (check the top):

Any idea how I can fix this?

GPU: MSI ARMOR GeForce GTX 1080 OC

Ram: 16GB Skylake
