Do not load plugins which go in the LSPDFR folder. They load automatically with LSPDFR. Make sure to follow the readme for the mods very closely, as it is very useful.

That's extremely strange, it should not be like that. Does the game still work fine? Because if it's like that I wouldn't expect the game to work at all. There should be 19 folders, but you only have 1.

When you download a file from LCPDFR it should contain a read me file that shows where you need to install the mod.

Create a 'mods' file so that the game doesn't replace modded files with defaults every time - http://openiv.com/?p=1132. There are no differences between the Steam version and retail version, I use retail version with zero problems. You do not need to purchase Steam edition at all.
