With all the new agencies is it possible to add more units to the agencies now? I know theres the agency eup and agency file in the folders. I am just unclear if we can have a few units for each department now. For example before there was only sheriff1 and sheriff2 slots. Can I add 3 and 4 now?

You can add cars by making them addons, they don't necessarily have to be called sheriff 3 or 4, its whatever you prefer. Click this link and it will take you to a youtube playlist. Watch Video number 10 and disregard anything he says about a gameconfig file. Then in video 12 he will show you how to add cars as add-ons, even if they were intended to replace default cars.
