I'm new to LSPDFR and I love this tool. However, the amount of plugins you can add with this is pretty limited. I tried installing plugins with the mod loader that are not made for it. 

Some worked, some didn't work. 

The problem is that if it doesn't work, and it says "error, installation failed" in the downloads part it already made changes to the game files which sometimes breaks the game.

My question is if there is any way to undo changes made by lml or modify mod files before loading them with lml to make them work.

What is the specific error you are getting. If LML tries to convert a mod, it asks you whether you would like to verify the install.xml before heading in-game. You could then have a look and check that. That being said, all you need to do to remove it should be either disable the mod or remove its entire folder.
