Solutions

  1. CobaltZxHans's post in Specific vehicle extras won't re-appear after I deselect them was marked as the answer   
    I did. The issue was being caused by ELS. Because the car packs I use have the extras as additional parts I can toggle, I think ELS read them as the actual extras for the lights.
     
    Once I removed ELS, since I don't even use it, everything started working again.
