It seems like every car I seem to pull over has some sort of problem which is highly unrealistic and annoying. I can't write a simple citation for speed with them having no license, or suspended license, or no insurance. It's like 4 out of every 5 cars have some sort of flag. Is there any way to turn this down to make it more realistic? And if not; I highly suggest LSPDFR to work towards fixing this in the next update.

Sounds almost like you're using some mods that increase this, as I don't have this issue.  There are plenty of people of whom I pull over and are as clean as can be.  Could also just be bad luck.

I'm using a different game config but I doubt that would be it. Any idea on what mods it could be?

Unfortunately no, as I'm not aware of any mods that would increase the flags.
