is EUP compatible with mods that change the body shape/model?

Yes and no. I don't know how male bodies work, but with females with the one I use, it changes the stomach and waist slightly. In other words, because the one I use is slimmer, it would not clip with the EUP outfits. However, just because you are using a modded ped body, does not mean EUP changes automatically to adapt to the new shape. So you can have a body active, but it won't change the EUP. You would need to find clothing to match that base.
